چکیده مبسوط
مقدمه و هدف: سپتی سمی هموراژیک ویروسی (VHS) یکی از شایع‎ترین بیماری‎های ویروسی در صنعت پرورش ماهی قزل‎آلا رنگین‎کمان است که باعث خسارات اقتصادی سنگین می‎شود. اهمیت ماهی قزل‎آلای رنگین‎کمان در صنعت آبزی‎پروری ایران از یک سو و افزایش تلفات ناشی از شیوع بیماری‎های عفونی از سوی دیگر نیاز به شناخت بیشتر سیستم ایمنی ماهیان و همچنین دست‎یابی به ابزاری جهت تشخیص دقیق عوامل ایجاد بیماری‎های این‎گونه از ماهیان را مشخص می‎سازد. کنترل و پیشگیری از شیوع بیماری‎ها در ماهیان پرورشی مستلزم اجرای یک برنامه منظم تشخیص و درمان می‎باشد که در این رابطه نشانگرهای مولکولی می‎توانند به‎عنوان یک ابزار پایش و تشخیص مفید باشند. مطالعات اخیر نشان داد که رویکردهای محاسباتی برای شناسایی واریانت‎های RNA توالی‎یابی شده، از روش‎های بسیار کارآمد و مقرون به‎صرفه جهت ردیابی تنوع ژنومیکی هستند. برخی از واریانت‎های مبتنی بر چند شکلی تک نوکلئوتیدی (SNP)، از جمله مترادف، غیر مترادف و غیر کد شونده و همچنین رخداد حذف-اضافه (InDel) ناشی از داده‎های RNA توالی‎یابی شده می‎توانند به‎عنوان یک نشانگر ژنتیکی مطلوب در آنالیزهای تفرق ژنتیکی به‎ویژه در بررسی بیان اختصاصی آلل‎ها مورد استفاده قرار گیرند. هدف از مطالعه حاضر شناسایی واریانت‎های ژنتیکی مبتنی بر SNP و رخداد حذف-اضافه با استفاده از داده‎های ترانسکریپتومی در برخی از ژن‎های بیان شده در ماهی قزل‎آلای رنگین‎کمان تیمار شده با ویروس VHSV بود.
مواد و روش‌ها: در این تحقیق از داده‎های حاصل از توالی‎یابیRNA  از بافت‌ طحال ماهی قزل‎آلای رنگین‎کمان تیمار شده با ویروس VHSV استفاده شد. کنترل کیفی و هم‎ردیفی خوانش‎ها به‎ترتیب با استفاده از نرم‎افزارهای FastQC و STAR انجام شد. برای شناساییSNP ‎ها و InDel‎ها از مجموعه‎ای از ابزارهای بیوانفورماتیکی(GATK)  استفاده شد. واریانت‎ها در مرحله نخست با استفاده ازGTAK HaplotypeCaller  شناسایی و در مرحله بعد برای افزایش دقت و فیلترینگ SNPهای شناسایی شده اولیه، از ابزار GTAK Variant Filtration استفاده شد. پس از فیلترینگ، واریانت‎های شناسایی شده با استفاده از نرم‎افزار SnpEff حاشیه‎نویسی و تعیین هویت شدند. در مرحله پایانی با استفاده از نرم‎افزار STRING ژن‎های مرتبط با سه ژن اصلی TLR8، IRF10 و GAPDH شناسایی و شبکه ژنی برمبنای این سه ژن ترسیم و ژن GAPDH به‎عنوان ژن اصلی در نظر گرفته شد.
یافته‌ها: در این تحقیق واریانت‎های ژنومیکی از نوع چندشکلی تک نوکلئوتیدی و رخداد حذف –اضافه در سه ژن TLR8،  IRF10b و GAPDH که از ژن های مرتبط با سیستم ایمنی هستند در ماهی قزل آلای رنگین برای اولین بار شناسایی و گزارش شدند. در این پژوهش تعداد 72SNP  و 15 InDel در ژن TLR8، 20SNP  و 3 InDel در ژن IRF10 و 21 SNP و 8 InDel در ژن GAPDH شناسایی شد. در جایگاه ژنی TLR8، به‎ترتیب 9/7 و 2/8 درصد از واریانت‎های SNP در بالادست و پائین‎دست این ژن و نیز رخداد InsDel برابر با 26/7 درصد در بالادست و 26/7 درصد در پائین‎دست این ژن شناسایی شدند. در جایگاه ژنی IRF10 به‎ترتیب 10 و 65 درصد از واریانت‎های SNP در بالا دست و پائین دست و تنها 33/3 درصد از رخداد InsDel در پائین‎دست این ژن شناسایی شدند. در جایگاه ژنی GAPDH هریک از واریانت‎های SNP و InsDel به‎ترتیب برابر با 47/6 و 12/5 درصد تنها در پائین‎دست این ژن شناسایی شدند. هیچ‎یک از این نوع واریانت‎ها در بالادست جایگاه ژنی GAPDH شناسایی نشده است.  
نتیجه‌گیری: از کارهای تحقیقاتی ضروری در رمزگشایی نقشه‎های فنوتیپی و ژنوتیپی در دام‎های اهلی، شناسایی آلل‎های خاص در تنطیم بیان ژن‎هاست. در این راستا اولین گام، ردیابی واریانت‎های ژنومیکی در ژن‎های بیان شده است. آنالیز نتایج این تحقیق نشان داد که موقعیت مکانی، نوع و وفور واریانت‎های ژنتیکی در هریک از جایگاه‎های نشانگر مورد مطالعه متفاوت بودند. با توجه به شناسایی واریانت‎های مبتنی بر SNP و رخداد InDel در سه ژن TLR8، IRF10b و GAPDH می‎توان از این یافته‎ها در برنامه‎های اصلاح نژادی با استفاده از روش انتخاب به‎کمک نشانگر در برابر عفونت‎های ویروسی از جمله VHS و همچنین در طراحی اسنیپ چیپ‎ها در گونه ماهی استفاده نمود. از آنجایی‎که واریانت‎های مختلف شناسایی شده در هریک از جایگاه‎های نشانگری مورد مطالعه نقش تنظیمی در بیان ژن‎ها دارند، فلذا بررسی تأثیر هریک از آن‎ها در بیان اختصاصی آلل‎ها بسیار حائز اهمیت است. همچنین با داشتن اطلاعات ژن‎های درگیر در سیستم ایمنی و با شناسایی نشانگرهای مولکولی مرتبط به این جایگاه‎ها و از طرفی مطالعه همبستگی بین این جایگاه‎ها با صفات کمی می‎توان از آن‎ها در طراحی برنامه‎های اصلاح نژاد در صنعت پرورش ماهی برای تولید سویه‎های مقاوم در مقابل بیماری‎ها بهره برد.
